Just to clarify, the upstairs reserved section will NOT be opened for us until enough people are there to warrant them doing that (makes sense, can't dedicate a bartender and waiter to 5 people).

Depends on what mood the security is in that day.  They usually make me open my bag but on a few occasions they didn't bother at all.  I don't think I have ever been pat down there though.

Don't worry it takes up to a week after you get that email if you just ordered them via standard mail, especially if you live outside of NY.
